I'll answer my own question from above.

I found it easier to install an ACC codec from TCPMP and use the iPod videos that I created with myth2ipod on my PocketPC. iTunes is free, so if you don't have an iPod, but do have a PocketPC, then use the myth2ipod setup and install the codec and you can get the files from myth to you PC with itunes. Then you'll have to manually copy he iTunes videos to your PocketPC.

There is a pdatranscode script, but it doesn't cut the commercials out like myth2ipod, and I wanted just one video format to use between the ipod and the PocketPC (my iPAQ hw6945 rocks!)...

Nice. I like this senario better than mine. Install the BetaPlayer AAC plugin from this site http://www.rarewares.org/aac.html and you are good to go. Myth2ipod script will do all the work for you and you can enjoy the videos without the work my changes would have created for you.
