Ok, so I've sat down and fussed around with the transcoding and I think I've mostly figured it out. I'm using R5B7 by the way.

I have opened a show, entered edit mode, loaded up the existing cutlist, and made minor tweaks to the cutpoints (my system has a tendency to miss the first commercial in a commercial break, and then detect afterwards, so I get one single commercial a good portion of the time). I've checked the "lossless transcoding" and transcoded the show. The file outputs, and the commercials are ripped out. It works excellent. Quality is beautiful, and I"m not seeing any a/v sync problems at all. Kudos to all who worked on that.

At times I'm looking to transcode over to an Mpg4 file though, for stuff that I intend to keep a little longer, or files I intend to shuffle off of the Mythbox and onto other PCs in the home (or out of the home, take with me on a laptop, etc). I had gone into the "high quality" settings and played around a tiny bit with the mpg4 settings just to make sure they were enabled and setup properly, everything looked fine. It took me a few tries to realize that the high quality settings aren't used unless i un-check 'lossless'. Aside from that transcoding works identical either way. I simply load up the file, make any edits to my cutpoints, load my cutlist, and then select 'transcode'.

Is there a way to have both of these settings setup, so that I can select either "transcode mpg2 lossless" or "transcode mpg4 high" from the video file without having to wander all the way back into the settings to either remove or replace that lossless checkbox? Would I have to use userjobs for this?
