This is a problem I've had since doing a fresh install a few months ago with R5A16. My hardware is

PVR-350 (using for capture only)
Chaintec 7NIF2 motherboard (using for video and audio output)
WD 250Gb IDE HD
and so on...

Everything works dandy except when the video becomes inactive (such as during a fade out / fade in between scenes). Then, the audio starts skipping really badly until the video starts getting busy again, and then the audio will be fine. It seems like a bitrate issue with the encoder or something.

Has anybody seen this before?

Yeah, we've had several reports of it. If one of the folks who has seen it doesn't speak up a search for "sound" or "audio" and "black screen" should turn it up. Try turning on the extra audio buffering under setup.
