I'm trying to get the box booting and shutting down on it's own and I can't seem to soft off.
I know for sure that nvram-wakeup can set the bios alarm. But when the time comes to wakey wakey nothing happens. I found out I can get it to boot on alarm only if I use the physical power button to turn it off (go figure).

I've tried using halt, shutdown -h now, and booting with PowerOff (see wiki link) the computer never comes back alive (unless I reboot and use the power button)

I can soft off using this boot option (from above Wiki)
Code:
2b. More work than 2a, but reboot happens faster. Download the reboot package from http://sourceforge.net/projects/nvram-wakeup/ and put bzImage.2.4.20.poweroff in /boot. Add the following lines to lilo.conf (don't forget to run lilo after):

image=/boot/bzImage.2.4.20.poweroff
    label=PowerOff
    append="apm=off"
