Having a quick google for this, I came across this thread, which may help. There are couple of other mentions of this problem, but it appears they are multiple mentions of the same two messages.

I think its a bug transcoding mpeg2 to mpeg2. I transcoded to xvid using cutlist and it worked flawlessly.

Greetings bruce_01, I am not sure how to interpret the URL you posted, but this is my read on it: there is a bug in .20 (I am using R5F1) and until it is fixed until the next release, there is not a work around. I hope that I am wrong about this. Any insight is appreciated.

This appears to be a problem with transcode and only appears to affect certain files. As the thread referred to was during October last year, I would assume that any fixes would have been incorporated into transcode by now, so if you still getting problems in 5F1, then it does not seem to be fixed for all cases.
I don't know if there is anyway of informing them that there still might be a problem.
The only thing I can suggest is following the advice mentioned elsewhere, by moving the edit point to the next full frame and see what happens.
Though I find it's interesting you are getting this from a PVR500, as the time I've heard of this problem appearing is through DVB captures.
