well lets see it's really hard you choose something other than perfect quality maybe?

it is non-obvious that choosing something less than perfect will transcode to mpeg4. I was actually thinking that perfect would perform a mpeg4 conversion at 'perfect' quality.

but now that it is explained, it seems to make sense, but to prevent further confusion maybe perfect should be 'copy only'?

any sort of a conversion will never be "perfect quality"

true...

but how am I to know that it is going to convert to mpeg4, and not lower quality mpeg 2?

the two are not the same and it makes a diff because of cpu requirements - mpeg4 takes much much more to decode in my experience.

well then you have a completely different experience than anyone I've talked to. MPEG2 takes I would say almost double the processing power to decode as MPEG4 does. What you may be seeing is that most modern GPU's can offload some of the processing of MPEG2 but not MPEG4. However in the case of linux this function of the GPU offloading the MPEG2 decoding is more than a little bit flakey.
