Well, I had some hardware problems over the weekend. I was able to get another system up and running. The site and db were moved over, however some problems came to light. Unfortunately work has me super busy, so I decided to make the forum inoperable as I couldn't devote the time to it earlier. Hopfully all the bugs have been worked out...

Cecil - could a side effect be that the count of new messages/threads (since before the work you did) is too high?

I hit the View Posts Since Last Visit button and receive page 1 of 3 with "Search found 138 matches" which was surprising. The second page was short, though and page 3 was blank. It looked like the matches were correct, but the count was the problem, which is the better scenario.
